Could it be the system timing? That is, you may need to recalibrate it using something along the line of a speedometer calibrator that times the speedo, engine, transmission, ABS, etc.
(To note: this is something I'm looking into, myself, due to clunking as well. I'll be posting a question about this, shortly.)

Where was the fluid leaking from? Just the pan? I’m personally not a fan of any Stop Leak products.
Leaking from front of the pan and output shaft seal. Put in a new seal and stop leak haven’t seen any spots on the concrete since. Trans shifts smooth every now and again I’ll get a clunk from park to reverse but my big concern is still the clunking on hills. It’s so random. Today I have more throttle till felt overdrive kick in and I didn’t feel it clunk. But later on at ab 50-55 cruising up small hill it did clunk.

I get a clunk every now and then, and they always did. I remember taking my 98 into service back in probably 1999 and they probably greased the the prop shaft, I can’t remember. I do remember the tech saying to me there were about 20 different driveline clunks noted. My current 96(probably the 98 too) comes from letting off the gas as if I’m going to brake, not braking, and then just when I hit gas again it will at times clunk. I’ve learned to avoid that somewhat.
